2004 Lincoln LS 3.0 V6 - P0301, P0316, P0663: Misfire and Intake Manifold Valve Issues

I've reset the engine codes P0301, P0316, and P0663 on my 2004 Lincoln LS with a 3.0L V6 engine, but they keep returning. The car doesn't drive poorly overall, but I notice intermittent power loss and hesitation during acceleration. When I start the vehicle in the morning, a slight hesitation can be reduced by giving it a bit of throttle. Diagnostic codes: - P0301: Cylinder #1 misfire - P0316: Misfire detected on startup - P0663: Intake manifold tuning valve control circuit - open (Bank 2) I initially suspected a faulty ignition coil, but I'm not sure if that's the root cause.
